I think you need to fix the folder / file problems first and can then issue a “cmk-update-config” again to see if you fixed the problem.
Are these folders leftovers of some old distributed monitoring tests or are you currently using a distributed setup ?
You can have a look at ~/var/log/web.log if there are any obvious error messages.
