Hi Joe,
you can either use webservices to execute commands like described here: http://mathias-kettner.de/checkmk_multisite_automation.html#ExecutingCommands
or use livestatus to send commands, described here: http://mathias-kettner.de/checkmk_livestatus.html#SendingcommandsviaLivestatus
