I’m not sure if I understand the question correctly. Perhaps you can explain in different words and in more detail what you want to achieve.
Yes, Checkmk can monitor file systems, of course. Have a look at the Check Plug-Ins Catalog
and search that page for “filesystem” … available for a whole lot of different systems.
Like about any other check in Checkmk, these filesystem checks can be configured via rulesets including inheritance of parameters. See Host and service parameters - Understanding and using rules in Checkmk where the example even uses the filesystem check to demonstrate the advantages of rulesets
