is it poosble to make checkmk use a vpn to connect to host
Sure. But you need to configure the VPN yourself. Then tell Checkmk the IP address of the host on the other side of the VPN and it will use that one.
In the end it’s just a question of getting the IP routing correct.

yes , as Robert wrote but check all sorts of rules filters too.
Maye it would be helpful to use PoC setup for first steps.
I used such the following setup as private playground:
Hetzner server with ESXi (testing)
x
x
VM with pfsense and wireguard as router/ firewall etc…
x
Internet
x
Fritz!box home with wireguard and and ESXi with some test VMs
x
internal network (test VMs) checked by a cmk server running on the hetzner host
Worked fine after finding the correct setup.
Advantage of this setup:
No risk to compromise a network with real datas.
